Correct Darren. Replace all the necessary components if needed then set the valves and finally the timing. Then if all this fails look at the carb. 
Any Mini i keep for a while i generally go through the electrics and do a full tune up then onto the thermostat, water pump and hoses not forgetting the by pass hose if present. I then pull all the wheels and check the brakes and adjust the rears also grease all the suspension.

I mix about 20ml of chemtool per gallon of gas regularly.,, now my gas tank, fuel lines, carb are clean and it eliminated the carbon build up and sticky piston rings., my 998 A+ engine is very happy. But it's just me,, try it at your own risk..

The symptoms you describe sounds similar to those when the high pressure fuel pump starts to fail.  Call the MINI dealer with your vin number to see if your 08 MINI qualifies for the extended warranty with the high pressure fuel pump.

+1 to what Mur posted. "Specialist" just isn't one. He doesn't even take the time to read and understand a post. If he did, he would have seen you are asking about a new MINI, which not only does not have a traditional coil and plug wires, but does not have a distributor either. (It's a wonder he didn't suggest checking the carb oil!)

Wait for kenatminimania to arrive at work, or others who do know about new MINIs. It could be anything from a sensor (there are several that could affect tuning) to a wiring connection issue to a computer issue.

Troll and absolutely NOT A specialist is wrong again. An 08 car has coil packs that fit directly on the plug, with no spark plug wires. 

His trolling has been quite intense lately and it is no surprise that his newfound courage has resulted in incorrect information being offered to people who innocently come here looking for insight for their car troubles.

This forum has great depth of expertise regarding classic minis, but few have the troubleshooting skills to address your issue with your New MINI. Still, cars usually fail in similar ways and there may be someone who checks this forum who would have direct experience with your exact issue.

 See if the sparkplug WIRES are in good condition or has some cracks or anything,since you didnt replace them. And also see the condition of the fuel injectors.,one or the other may not be delivering right amount of gas,they can get clogged once in a while., Check the distributor as well, and the ground wire.

I can only give you "specialist" advice, if you wanna get more expert advice go to Northamericanmini.com, since they deal mostly on new BMW Minis.
